A couple of thoughts :

1) they could possibly say that each skill / upgrade adds say 5pts to a ships total value. regardless of what that upgrade actually is. If this was universal across all races then it would balance well enough.

How would that change things - using a Dominator cruiser as an example :

a level 1 Dominator comes in at 155 points bare bones.
a level 10 Dominator with max upgrades / skills would come in at 195 points (not including any increases from favours)

in a 200 point match up that means the veteran ship is solo but the weaker ship will have an escort which improves its odds to win (albeit marginally). It would also mean that each upgrade / skill you take would be a tactical decision. since crew upgrades are free you'd still get that benefit for being a veteran ship but if you chose to go with no upgrades you could have a bigger fleet.

2) Since you can and often do come up against ships with a higher level than your own - what about bonus renown. Think of it like nemesis ships in the campaign. These ships are old crews with a certain renown amongst the stars. other admirals may have heard about them and want to try their hand and being the one who killed them.

how? well using the example above. the level 1 Dominator is clearly outmatched and in likeliness out gunned. BUT. if some how he is victorious in the battle then perhaps the player should be rewarded with extra "bonus" renown for defeating a more skilled / seasoned opponent. if not renown then maybe bonus experience. you could do something like :

Difference in level x 10 + points differential of ship.

again with the above example. our brand new dominator kills his opponent and lands the death blow. the level difference is 9 levels, so 9 x 10 + (difference in points) or 900 + 40 = 940 xp for the ship.

This would mean that the new player receives a huge boost to that ship in recognition of a difficult but ultimately successful battle.

I'd suggest 3 points for skills/upgrades, 1 for crew upgrades, 5 for favours.

A fully upgraded ship costs the current value. A base level 1 ship costs that value minus the cost of each upgrade/skill/favor/crew that can be added.

These ideas are great. The combat both the problem of extra-costs, and how to reflect a more-upgraded ship in it's point value.
