I think there is an assumption with 40k, being that there is a form of inertia dampeners on place of every ship, so they can accelerate/decelerate/move without the entire crew turning into a fine pink paste on the insides. Star Trek goes more into detail on this, I think. But we're getting a bit off...

Sure, but not everyone has plasma bombs equipped for defensive purposes.
Although, the idea should still stand: you have one plasma bomb to either attack ships directly or to diffuse enemy bombs. It'd be a matter of reading your opponent and knowing what to expect. Hence, skill!

How about this as a suggestion: Limit the number of bombs you can deploy to just a few, maybe even one! This would change the player's thinking from "spam ftw!!1!!1" to "how do I make the best use of this limited resource?" Of course, you'd have to change a few other aspects, suc...

Ships should cost points related to their equipment. Unlocking equipment should happen via renown.
